I assume I cannot search for Madrid – Osaka as Iberia only fly to Tokyo. Is there any option to add short houl connection on the sale ticket?

No unless it’s on BA/IB/EI metal. There are no other tricks than starting in Madrid and booking return direct to Heathrow.
