My Emirates flights booked with Qantas had their tier points linked to my BA account 4 months ago and all is good. Just a thought but could I also get them linked to my newly created Emirates Skyward account?

If it’s ‘can I double dip’ then no.
If it’s ‘can I credit to Skywards instead of BAEC?’ then yes- you need to change your FF number in the future booking.
